The Seperations Tab allows you to delete the CMYK Flag for Seperations, But how do you assign them?

The vector trapping module uses the K flag to indicate color that it designates to do hold back traps to.

you can reassing flags by redefigning the name, just type a c in the name off the cyan and you wil see the default name wil come back, so does the flag.
