Repairing Permissions

I mounted the sys disk; ran very up to repair disk and in the end:
1 HFS volume repaired
1 vol. could not be repaired.

Do I need to take all these programs off; erase disk and reload everything or
is there any other way?

Question why were you repairing permissions in the first place?

If you take all your applications off the drive then there would be no permissions to fix.

I would try Tech-Tools or Disk Warrior before I'd wipe the drive out.
