Ryobi 3404DI Registration Off between towers

We just recently bought and installed a used 3404DI press. After a few weeks of getting everything set up to print, we excitedly printed for the 1st time. Unfortunately, come to find out, the cyan and yellow are off from the magenta and black by 3 mm consistently. We have proven that the cylinder of the 1st tower is literally off time from the others by attempting to align the timing holes. Just wondering if anyone has any idea how to fix this or what could be causing this, because right now even our Ryobi tech is a bit stumped.
 
I suspect cylinder can be rolled if only 3mm, but if you are not 100% certain that it is off and you are transferring paper OK then just change imaging on that tower...

We have a 4995 AB Dick model and had similar prob...Not sure as to where you are but our independent press tech worked magic...He is John Max out of Elizabethtown PA
