I normally deal will files that are being printed and atomic regions don't actually print.

I have this one customer who would like a PDF without atomic regions to add to his website.

Is this possible and are there flattener preferences I need to look at?

Are you sure you mean "Atomic Regions"?

When Adobe refers to "Atomic Regions", they are talking about separating and simplifying overlapping transparencies. An overlap between two transparent circles would have three "Atomic Regions" in the rendering algorithm; they would all print.

Don't flatten it.
