Is there ant reason why you couldnt make a 1000 page document with page numbers and print the invoice numbers right on the press?

I am assuming you are talking about a digital press when you mentioned press. There are several ways to do this.
1) We number our pages in indesign using insert page number on the master page and then print three copies of each page.
2) Make an excel sheet with numbers three up and then use data merge that is built into indesign. The attachment shows how the spread sheet would start, then when you hit enter, the formula will turn into 1001 in Cell A5. Select that cell, drag from the right corner down to as many numbers as needed and save as a csv file. Link to the csv file in data merge from within indesign.

I am doing it on a digital press and printing one up. It should be as simple as printing 2 copies of each page.

We do it that way - multiple copies of each page, uncollated. Works great. We do the numbering with FusionPro. Used to do it with Quite Imposing Plus, but FusionPro seems to be quicker.
