    Assuming you'll have PDFs as the final files, I would open the 1st book as a "reference" in Acrobat, then the 2nd file and use View->Compare Files (Check "Compare Text Only" if applicable). It's a pretty easy way to find differences in PDFs, non-destructively. It will highlight any changes found...
