What's the Output Intent of the PDF/X-4 file? You don't mention this unless I missed it. If you want to manage color properly you need consistency, so calibration is absolutely necessary.

Typically these are Opentype SVG fonts which are not supported by the PDF specification (yet), they are normally exported as Type 3 fonts when the PDF is created. Slide 31 on the following GWG presentation on fonts in PDF might be interesting for you...
