I think it's a pity you had to outline fonts to get your file splitted. Which tool are you using? Only Acrobat? How often do you have to split such files?

Ok, I will spare the easy answer which is "Update PitStop" :) That said, i think an easy way out would be to simply select those trims and remove them. Then add new trim marks based on your liking. I am pretty certain even old versions of PitStop would help here.

PitStop has an option for flattening Type 3 fonts, which means basically extracting the "characters" designs to objects. That could solve your print issues.
