It would be best if this was done in the design application or imposition program through the use of a template. If you are not able to add this in the design application or imposition setup you could use the control strip within the RIP and replace the logo file with your own eps. From the control strip you can place a customized logo, but it will also add a wide variety of information to the plate which is why it is best to do this before the job even gets to the RIP.
