How to make PDF with layers from Quark?

Is there is any option in quark(any version) to make PDF with layers?

No there isn't. You would have to switch to InDesign to do that.

Every version of Quark writes a postscript (which removes layers) and then distills the postscript.

The Xtension "MediaBoxXT" from Jo Lauterbach will allow you to export PDFs with layers from Quark.
There is one catch though: it won't work with transparency, all objects which are transparency-flattened will show up on the background layer.
