I have seen this happening more an more often. I might finally have a job where I can tell something.
Facts
XXXX collected on Feb 25th - Indesign shows up and immediately after unzipping links to all art with zero issues.
Signature tiff - Indd shows: Placed Feb 19, 2016, Modified Oct 9, 2015 - Actual linking art shows Oct 9
XXXX collected on Mar 1 (slight changes to the text) - ALL linking art shows as modified yellow triangle
Signature tiff - Indd shows: Placed Feb 19, 2016, Modified Oct 9, 2015 - Actual linking art shows Oct 9
The point is that BOTH Indesign files show identical placement / modification dates. Then, actual linking art is the same as well.
ONLY difference - new INDD file is FULL of yellow triangles. Old is not.
Best part of this? IDML opens with ZERO issues on both.
