Recently used Migration Assistant to "clone" older mac to a new imac...
Our server has several drives and the new mac does not have permission
to see the contents of some of the folders and some drives.
From the same server, there are other folders and drives that are ok!!!

Any ideas...? Would hate to reformat and reinstall everything from scratch.

CCC (Carbon Copy Cloner) is the best tool for same/similar task.

Free but if you like it, please donate to keep that software free and good.
Run it, it takes a while but you get exact replica of your HD on another machine, no issues with permissions.
 
You should check to see if the new Mac is a member of the same user groups as the old. Its possible that the account info didn't completely make it over, especially if your new username is different than the old.

You can try getting info on the offending folder and then manually changing permissions on a case-by-case basis. There are terminal commands that will do this for an entire directory, or there is also a free tool called BatChmod that will do it for you with a GUI.
