Content Frames Print; Can PitStop Help?

Hello,

We've had an issue here (which I've seen before) where extraneous boxes with no content would have the frames print on press, overlaying color on the art underneath. I attached a screen shot for illustration. The purple diagonal frame of the artwork (the large gear) is printing inside the photo above. That photo has transparency applied (and is in RGB mode also, it turns out). I wonder if that has anything to do with it. A proof off an Epson 7900 doesn't show the problem.

Any ideas as to what might be done in PitStop to correct this? Wireframe shows a lot of overlapping boxes there.
