I need to have the rip always Knockout a specific spot color when a PDF is put through a particular queue/process, but then when you do the Output, set that color to Overprint in the output PDF.

Or if I provide the object as a spot, and have it set to overprint in the original PDF, make sure it stays that way in the output.
 
You should be able to do this with Color Editor and custom libraries. Create 2 libraries:
Spot X Knockout and set the opacity to normal
Spot X Overprint and set the opacity to transparent

When the file refines you will want to have it overprint but then you can output it two different ways.

We do this with Varnishes, on high resolution proofs I keep it transparent but on some low resolution proofs I have it knockout so we can show press room where the varnish is to print.
