Creating/Printing PDF on Fiery/Freeflow

We have a prospective client who has several manuals that contain different color sheets mixed with white color sheets. They will be using a Printable storefront to create the PDF files. We are trying to figure out a way to create a PDF that has some kind of tag on the color sheets and that we can then translate/communicate to either our Fiery or Freeflow print server to print. Any recommendations or assistance?
