InDesign CS5.5 Export Print PDF font problem

We just had a strange font problem using InDesign CS5.5 on Mac OSX 10.5.8.
The fonts were in the Document fonts folder which resides in the same folder as the document. Opened the document, checked fonts, none missing and everything matched the customers supplied reference pdf. Exported a print pdf with our normal settings and the pdf only listed 2 of the 7 fonts used in the document properties. One complete font family was missing and the headline type was all wrong although all line breaks were correct. Launched InDesign CS5.5 the next day (computer was not restarted), exported the pdf again and all was fine. Has anyone else experienced this type of inconsistency with pdf exports?

Long time ago there was similar issues caused by cache cleanup removing "unused" fonts… and then the fonts were not as "unused" as they seemed, the system doesn't clean up the Adobe font list so the Adobe software thinks that the fonts are still cached. Been a long time since I had the problem, but then again was a while since i was on 10.5 ;)
